Halo: Campaign Evolved has finally arrived, and players will quickly find out that the main differences from the original game in terms of gameplay mechanics come in the form of collectible Skulls. There are 42 total Skulls in the new Halo remake, with three on every Mission and Bonus Mission, as well as three that automatically unlock.
Once you reach the 343 Guilty Spark Mission, you'll finally run into the infamous Flood enemies, but you'll also be able to collect a few essential Skulls that are necessary to unlock the LASO difficulty setting (Legendary All Skulls On). Two of the three Skulls on 343 Guilty Spark are required for LASO—Fog and That's Just Wrong—while They Come Back will add a significant challenge to Flood levels as well.
All 343 Guilty Spark Skull Locations
The Fog Skull is found right off the jump in 343 Guilty Spark, and right as you spawn at the beginning of the mission, you'll want to follow the path right until you see the crashed Covenant Drop Ship. There's a hill to the left of it that leads up to some trees and roots. Jump over these roots and look for a small patch of upraised dirt. The Skull is sitting on top of it in the direction of the waypoint marker on the ground.
The second Skull, That's Just... Wrong, is really straightforward. Once you run into the paranoid marine sitting on the floor after reaching Rally Point Bravo, just shoot him and the Skull will drop. You'll know it's him from the subtitle tag, or the fact he's the only marine who will pop up as an enemy on your radar.

Before eliminating all enemies at the end of the mission, follow the compass "North" into the swamp until you see a large fallen tree leaning against a rock. Climb that tree and grab the skull on the rock on the other side. |
Flood revived by Infection Forms become more dangerous. |

Finally, the They Come Back Skull is found right near the end of the mission, but you'll need to hold off on eliminating all the enemies so as not to trigger the final cutscene with 343. Before killing all the Flood, run toward the very back of the map, following the compass "North" into the dark swamp until you see a fallen tree leaning against a rock. Climb that tree and the Skull will be there to your left on the rock.
All 343 Guilty Spark Skull Effects
As mentioned above, two of the three Skulls in 343 Guilty Spark are required to unlock LASO difficulty: Fog and That's Just... Wrong. Fog will disable your motion sense completely, while That's Just... Wrong makes you easier to detect, causing enemies to attack you more regularly during any mission.
They Come Back is a challenge skull that will make Flood levels very difficult, causing them to become more dangerous after being revived by Infection Forms. Grabbing all three Skulls plus tracking down the Tangent II Terminal will unlock the Proto Gravemind trophy, while these are also obviously necessary for the Headhunter trophy in Halo: Campaign Evolved as well.
